Hi there, I need some clarification what exactly those connectors are. First I thought they where JST connectors, but after buying JSTs with the correct pitch, they are not identical and won’t fit the controller board.

It is hard to tell from the distant pictures. What were the parts that you ordered? The top picture appears to be a SHR-06V-S Some closer pics and additional measurements may help.
The other option may be to take a look at the mating connector or markings if any may help identify the exact part.
