I use Fusion 360 for my designs and exported the standard Gerber file and this is how the holes are showing up in the preview:

Since the holes that are connecting are all the same size I would hypothesize you may have uploaded CAM information for the drill layer.
Thanks for the quick reply! I thought that could have been the issue, but all my other boards used the same Gerber method and uploaded/displayed and manufactured correctly from DigiKey Red. This is the only board with this problem. I suspect it may be the component on the top of the board because this issue only showed up after I made the slots on the component, as they were originally just drill holes.
None of the other boards have slots, so maybe this is an issue with that sort of feature and how F360 exports it? But I had a slot feature on an older version that did not have this issue…

Another thing to pay attention to is internal cutouts are not allowed so you might get rejected for DKRed service for those slot cuts.

I had a chance to look at it.
The .XLN drill file for your circuit board is missing codes M15 and M16 which tell the drill tool to plunge and lift.

If you get that fixed I’m noticing you included slot cuts in your outline layer, the board is likely going to get rejected for that.
